Do a search and find the harness that taps into Homelink in the overhead console. I've done the pillar/fusebox install on my 2012 A6 and did this one on the 2016. Much easier and neater in my opinion and works great.

AFAIK the FM radio antenna is integrated into the rear window with the defogger lines. I believe Audi FM reception is usually quite lackluster to begin with and it sounds like the issue you are facing seems to exacerbates it. Hope you find out what is the issue.
