The tpms work is horribly expensive, you can get the 4 sensors for ~150 bucks. Same thing for EFI fuel injector service, I can guarantee you all they'll do is dump $20 bottle of cleaner into the tank.

Fair enough, although the new style motor is only $500 and two bolts to replace. Unless your trunk lid has become misaligned and the hinges have somehow bent/broken, its very unlikely that the hinges need replacing. They either work smoothly or they don't.

+1 on TPMS sensors. I replaced mine with these (set of 4) and they work perfectly. They cost $50 to fit at my local tyre shop

TPMS fits Audi A8 Quattro L Tire Pressure Sensors

Did the dealer look at you with a strait face when he gave you that quote? Probably $1000 max. of parts and work that actually needs doing.

If you are somewhat handy and can handle some repairs yourself, etc. I would suggest the following:

Mirror: check to see if you are NOT in highway mode through the MMI I found that is where the auto dimming feature works. If the mirror itself is shot, I would suggest ebay for a source. I'm sure something would show up on a VCDS scan also btw.
Trunk hinge: replace motor with HD motor. Lube hinge joints, unless these areas are completely shot.
Rear door latch: what exactly is wrong with it? The button or the latch function irself? Saw some on ebay not too long ago also. Would have to paint to match.
TPMS +1 to above suggestion, buy an inexpensive set, have local garage install them.
Rear sun shade: again try ebay first if you feel you want to get into it. Seems to be an expensive fix at the dealer.
EFI service: bottle of Chevron Techron every few tanks of fuel, if not, dealer sells the additive mmm, G11, G12 I am not 100% sure right at the moment.
Brake flush: seems not too bad, recommended every 2 years or so. I'd have the dealer do it.
Alignment: my dealer boned me $180 for it. That's a good price also.

Just my 2cents

when i put on the new sensors should the computer automatically reset itself and read the fix?

Through MMI, go into Car/Systems/Tpms, then there is the reset option.
