Pulling the engine in this situation might not be a bad idea.
Assuming the engine ran without oil for a few seconds and caused the turbos to run dry (no good as we all know) you could have serious turbo issues later down the road.
I'm inclined to say that since it's taken apart pretty far I'd go as far as pulling the engine for peace of mind. Get the turbos rebuilt or the replaced with some K04's. I'm afraid in it's current standings the K03's you have are close to becoming dentist drills.
Even if the engine shut off the oil wasn't still bathing the turbo (since there was no oil) which caused for a more rapid cooling of the metal. Rapid cooling of metal causes the material to become weak so again, just another thing to keep in mind.
Ahhh, the joys of owning a 2.7t.
Congrats on your air bags holding up though!
Are you running Arnotts?
I'm 21 and I have done stupid things before and I learned from them.
I hope this was a learning experience for everyone involved.

As far as K04's go the only reason I suggest it is because they will last longer.
With the same amount of boost they actually generate less heat and a cool engine is a happy engine.
You probably understand the joys of K04's. If you are looking for a cheaper alternative I'd suggest FrankenTurbo. They are good people and have answered my emails.
Check for shaft play by removing the down pipe and touching the shaft. If it wobbles or looks chipped consider it on it's way out, but at such high temps without lubrication the seals could be shot to hell.
Good luck on the trans bit. I'd suggest a 6 speed swap.

Uhhhh, I suppose I'd still go with upgraded turbo, but if there is no damage to the mechanical bits of the turbo you could in theory just send them away to get serviced.

You seem to be pretty comfortable yanking an engine and opening up the Tranny. Have you done this before?
