Picking up my TDI S-line+ this weekend and have a 300 mile trip home... many of the stations around here have biodiesel which I avoided with my F-250. Many horror stories with gasohol and older cars, and I only use it in my newer F-150.

I can find regular low sulfur diesel around here but wonder if an occasional fill up with the soy bean stuff will be a bad idea...

If you use biodiesel you'll have to almost always use biodiesel. I found my Jetta ran a ton better on bio versus regular, but the bio has cleaning properties that knocks the "gunk" off in the fuel system.

Make sure you have extra fuel filters.
