Exhaust question

Exhaust question
I just discovered this site and am pumped to learn more about Audi's.
I've had a 2000 S4 for a little while now and absolutely love my ride. I wanted one since they were new and found this one in pretty good shape.
Since I have some funds, I decided to start the very beginning stages of making it over but have a question...
The muffler had a run in with a construction zone and has for the lack of a better word, fallen off. When we put it on a lift, it became very obvious that the entire exhaust system from the cc back has been customized. The middle muffler isn't there and it's pipe all the way back until the muffler.
My question is two-fold:
1) How does this impact the performance of my ride? Negatively or positively?
2) Do I drop the $1000+ on a full replacement stainless steel system for the pipes and both mufflers or should I just attach an aftermarket muffler like the previous owner?
The cost savings is pretty dramatic but I wanted to get some advice from folks who both appreciate the S4 (the guy at one of the shops couldn't figure out the brand) and from enthusiasts who know a lot more about exhaust systems than me.
Thanks and I look forward to replies.

1. If the engine is stock or chipped any decent aftermarket exhaust should produce comparable performance gains. The main aspect will be the way it sounds, tone and volume.
2. You can find used 3" systems for sale pretty commonly at a fraction of that cost. There's a 3" Borla setup in the AZ classified for $325+shipping. If you plan to go replacement system I'd recommend something used in the 3" range.
