slight hesitation / knock 1st gear 6spd transmission, your thoughts?

I am noticing a slight 1 or 2 knocks in 1st gear, especially when starting from a dead stop. This is a new thing that started after one morning my car shook a little (rough idle) after start up. The check engine light came on and stayed on for the rest of the day during driving. The next day it was gone and rough idling was gone too. but I started to notice this slight knock in first gear. The knock will happen 1 or 2 times between 1k -2k rpm. It only happens when you are starting from dead stop. Not on a rolling start. I tried to reproduce this knock in other gears but was unable to. Today I tried to start with 2nd gear and I felt that knock in 1k-2k. Is it transmission?
Also very recently I changed all my 4 tires. I used to have 235. After one of my tire got punctured.. I drove with my spare which was a 225 for a month. Now I have all 225. Not sure whether this has anything to do with it. Your thoughts please. Thnx

This is one of those things where vagcom really comes in handy. Anytime you get a CEL you want to be able to pull that. In your case it could be anything from a small boost leak to needing an oil change or using the wrong grade of fuel. I doubt it has to do with the tires.

Not when the car is cold. I shall check with vagcom.
By the way, I noticed that there is a very slight leak from the rear transmission seal. I am going to replace that and also flush the transmission oil. Any thoughts on what else I should check? Any upgrades you recommend while doing that?

Not when the car is cold. I shall check with vagcom.
