It was a minor upgrade to help reduce noise entering the cabin, and yes I'd assume it would be more difficult to break or shatter the glass, making it more theft resistant. Doing only the front windows still reduces noise, gives Audi the ability to mention there "been an upgrade" and by only doing the front windows, helps to keep the upgrade costs in check.

Off the top of my head, I'd say that using acoustic glass on the front windows would be beneficial at stopping wind noise, particularly as it passes the A pillars and the rear view mirrors, which I seem to recall was a significant source of noise. Possibly, there was no added sound reduction benefit to putting the thick glass on the rear windows.
It would be nice to hear from a source that could provide a definitive answer.

I picked up some good information here. I didn't know the 2016 A6 had acoustic glass in front. I went out and checked the car, and yup. Thanks. The ride is very quiet even with the 19" tires.

"Audi has kept the interior in the A6 unchanged for the most part, with the biggest practical change aside from the infotainment upgrades being the addition of noise suppressing acoustic glass all around. The result isn't quite like being inside an armored A8, but the level of road noise is impressively low."
