Has anyone ever towed anything with their S6. I read the manual which vaguely states it can tow a class I or class II trailer. This would suggest a towing capacity of 3500 lbs.

I would have thought that it would have been explicit with towing weights. However, there is a setting in the MMI for setting the car up to tow. I would assume that this adjusts the air suspension, stability controls and rear parking sensors.

Any experience would be greatly appreciated.

FYI, it's on page 206-208 in the 2014 manual.

In Europe, a car of this size is expected to be able to tow a medium-sized trailer, so it's built to do so. In North America, for whatever reason, few people care about this capability (at least, those that do tend to buy pick-ups or SUVs), so Audi doesn't tout the feature.

If you can source a tow hitch (Europe, perhaps?), you can tow 1500 kg or so without any problems or warranty issues.
