Auto HVAC VAG-COM access '00 A6 2.7t
When I try to access the Auto HVAC module wit my VAG-COM (V409.1), I get multiple comm errors reported and it dumps me out.
I do suspect the climate control unit is bad/flaky.
Should I be able to address the climate control module OK with the VAG-COM? All other modules seem fine.

The fact that other modules work fine has nothing to do with this particular module...
...we've seen more than one case where people had problems like you - always with generic/3rd party hardware. There is no problem known in combination with Ross-Tech KEY/HEX interfaces.
