Can I replace the bose amp with aftermarket and add a sub?
Have a 98 2.8 with the delta bose system. I know the impedance is different on the factory speakers (2 ohm, right?). I would like to take out the bose amp in the trunk and replace it with one that can drive a sub as well as the 6 speakers and 2 tweeters.
Is this something doable or do I have to replace all the speakers too?

If you replace the Bose amp...
If you replace the Bose amp, you'll have to replace the speakers. They're basically a matched set - thank Bose. Get a dedicated sub amplifier, which shouldn't be as expensive as a general amp, or get an amplified sub like I did (Infinity Basslink.) Plenty of info out there if you search.

I'm not sure that's the case, unless you've done that yourself...
This tech article refers to the Bose system in the S4, which runs off of the Symphony system, but I don't think anything's changed since earlier models. If you know better, by all means, please share... I'd be very interested.

I can't recommend the Basslink wholly yet, but that's because of an issue between my aftermarket H/U and the existing Bose amp. I need to rewire the Basslink to use the speaker-level outputs at the back, or figure out how to dial the gain down going to the Bose amp. Long story, but basically the Basslink isn't getting a sufficiently loud signal from my dedicated subwoofer output, so it can't hit as hard as it should.
However, whether you choose to go with an amplified sub or a sub and amp combination, there's a lot of information out there if you search, and as you mentioned, it should be a lot cheaper.
