Transmission in neutral?

Transmission in neutral?
Just got our 2000 A4 Quattro back on the road after replacing the motor with a good used one.
Have put about 350 mikes on the car, was running about 65-70 mph and slowed down and put the cruise control on at 62 mph and then the tach started to increase and I started to slow down.
The car's engine is running fine but the transmission is like it is in neutral no matter what gear you put the shifter in.
Does anybody have any clue what has happened?
