Break-in for 2.0T w/ CVT...
Should I drive in `D' mode and let the engine take it easy for the fist 1000 miles, while only really leaving the engine all the time to hover at around 2-3000 RPM's. Or should I drive in `S' mode and slowly let the engine experience different ranges of RPM's?

Try to avoid constant revs and cruising
I can't comment specifically on driving a CVT, but generally speaking, it's best to break-in engines by using the engine throughout the lower to middle ranges of its powerband (but not at or near redline), and to avoid cruising at a consistent speed.
When breaking-in my 6MT, I made a point of varying my speeds when on the freeway, to use side roads when possible to vary the driving cycle, and to vary my gears between 4th and 6th while on the highway so as to work the engine at various points between 1,800 and about 4,000 RPM. Now that I'm at the 6,000 mile mark, I've had very good fuel economy and minimal oil consumption, signs that my break-in probably did the job.
As part of this, avoid using cruise control during the break-in period. (I used mine briefly at the beginning just to make sure that it worked, but I otherwise avoided it completely during my break-in.)
