I chipped my 2.0T about a month to a month and a half ago. So far it's running great and is definitely faster. I choose to go with the APR program.
As for the dealer finding the program, I'm sure they could if they really tried. But I don't plan on taking it in till I am able to switch back to the stock program once it's out.

Been here for a while.. don't post much. Just tryin' to even out the playing field some.. lol.
As for " Can the dealership tell " .. well yes/no
Here is what I do:
1. " Do you have a " chipped ECU " ( yes / no "
2. Do a quick visual inspection.
3. Test drive car w. 5052 in car - monitor boost levels and other " readings " If you are out of AoA specs ( ie: chipped = more boost, etc )
then it's a no brainer
4. Check ECU " DNA " some programs change it, others do not
5. Charge you double for the repair because you did not tell me in the first place.
Suggestion: If you are that worried about it, I'd find a way to get a 2nd ECU programmed to the car.. trade them out before your car goes in...
Just a thought - opinion only - I would never really suggest this for real..
It's happended before, AoA ok's repair.... say turbo goes out... then after work is done, do steps above - Charge client for repairs IF something is found.

I'm assuming you'd only check the DNA and do the other things only if the damage was suspected of a "CHIP"?
Don't some of the ECU mods get uploaded into the ECU via the VAG port? If thats the case, would it change the DNA?
