Dealerships have the ability to offer goodwill. Don't look a gift horse in the mouth, Mr. Germ.

I'll share our experience with our '11 A4. At 38K miles our 2011 A4 spun #1 bearing and rendered itself useless. It was 10 months out of warranty. Audi "gave us" a new long block (about $11K), we pay the install fee $2600. Of course we had no recourse but still a goodwill gesture on Audi's part.
The original engine was rebuilt at 25K miles, rings, pistons to correct excessive oil consumption issues and 14K later fried itself. The rebuild was not done correctly. Unfortunately the dealership changed owners in between the rebuild and the new engine so we were between a rock and a hard spot. We went through several levels of Audi corporate and in the end their words were "we support the dealers decision" ....the car owner needs to pay the labor repair cost.

Please explain how a 2016 A4 accumulated 60,000 miles. Did it see that much use within a short span of time? That's a lot of driving. More like 10 round trips coast to coast.

Part of it depends on your relationship with your dealer. In most cases, especially if it is just 10,000 miles over the warranty limit and the age of your A4, I won't be surprised if the engine replacement will all be covered in a good-will arrangement of some sort. Even if a dealer tells you otherwise, you can make an appeal directly to AoA through their customer service hotline.

I would keep driving the car and hope all is OK down the road.

Having an engine replaced does NOT look good when someone reviews the car's history.
