At the very least, you should find out why the engine was replaced. Like a car being in an accident, that is something the dealer SHOULD have told you prior. Treat it just like that. The engine is a MAJOR component of the car and something big had to have happened for them to replace it. Don't be afraid to get the BBB involved. Once you start asking questions, raising concerns, and talking to the right people at the dealer, you can get your foot in the door. At that point, I'd start asking for free servicing, extended warranty, etc. Again, the BBB is just a call away.

I would try to find out who replaced the engine and why and if the engine is new or rebuilt. The engine was replaced at 35K and you got it at 36.5K. Whoever sold the car was determined to get rid of it. Probably just a knee-jerk reaction to a repair that would have resulted in a huge bill if it happened out of warranty but I would try to find out more.

Default update on the repairs

they told me they had to replace the alternator because one of the bolts was missing, well i told them i had found 2 nuts sitting on the outside of the hood, right underneath where the wipers rest. see attached pics. this is something that bothers me because it is a safety hazard, i am lucky they didn't fly out and hit my windshield or another car! i am about to go get my car. how should i approach this?

Tell the service manager you found the nuts and give them back to him.
And then, find yourself another dealer to service your car.

Those are exhaust manifold to head nuts. Make sure you have all of them on there!

update!
picked up my car just now and this is what they did:
found nut missing from alternator wire, replaced with OEM nut and torque to spec.
94F6 tail light seal per factory.
lubricated sunroof tracks.
replaced clamp on exhaust.
I had the steering shudder and they replaced the P/S hose.

Thanks to you all for all the info you gave me, i didn't look like an idiot when i was talking to the service manager and he was impressed with my knowledge(being a woman and all)
