Hi, so this may be a stupid question but it seems odd to me. I just bought a 2016 A6 2.0T with technology package. All the door handles have the square button on them that indicates you can open the locked door with the key in your pocket and press the square to lock.

It does not work like that.

The service center says Audi puts the same door handle on all the A6s. Is that right? Or do I have sonar in my door handles and could potentially get a new set of keys that would work with them?

Unless you bought a Summer of Audi edition, they do not work on the Premium trim level. Unfortunately, I do not know what would be needed to get them working.

Unless advanced key was standard in your build, the touch to lock/pull to unlock is not available and the dealer is correct. Audi uses the same door handles for all A6 trims so the "squares" would be unusable - the sensors and wiring are not present.

Snagitseven is correct - unless you have the Audi advanced key option you will not have the door handle features. Nothing fishy, you either have that option included or you don't. In the 2016 A6 premium plus, the advanced key is part of the premium plus package. Look at your window sticker.
