Do I need to mate my new TCM to the ECM?
2000 A6 4.2 Quattro was stuck in limp mode. Replaced the output speed sensor and harness and now it will not shift out of 1st gear. I have a new TCM on hand so I figured I would give it a shot. I have been told it needs to be paired to the ECM before it will work. Any truth to this? If so can I program it with a cheap vag-com cable?

No you don't
I have a 2000 4.2 and have changed the TCU in the past. It just plugs in and that's it. Best if you do the learning type reset of both ECU and TCU, but not strictly necessary.
Went thru the issue w/ the output sensor on mine some years ago. I found the wiring was broken internally somehow and eventually ran a new wire from the sensor through the tranny tunnel sheet metal direct to the TCU. Check the continuity from your sensor wiring terminal to the correct terminal of the TCU end connector and make sure you really are getting a continuous signal. I wasn't.
