Default 2000 A6 4.2Q changed battery and seeing fault codes

Hi All,
I just changed the battery on my 2k A6 4.2Q and noticed a few things stopped working. The sunroof does not open anymore, the radio says "SAFE" (guess it needs a code). I ran the vag-com and also noticed a bunch of other items showing up now. Fyi, I changed the both S1 02 sensors recently and am seeing the fault codes re-appear. Not sure why. Any thoughts on what I should do to fix them? Do I need to reset the computer? If so, how? Apologies for the long thread.

One thing I would like to add is that when I start it up, it idles rough for a minute and then seems to idle more smoothly for some reason like it corrects itself. It happens every time I start it no matter how many times I do. Not sure why that happens.

Clear all "along with the old dated" codes, enter your radio code, drive the car as usual.
After a few days check vagcom for codes aside from your possible door switch acting up like just about everyone else "super cold temps" you should be OK.

Just to clarify; Old dated codes are codes from the past but maybe you check your codes often or at the time of a repair.
