What exactly happens when your battery is disconnected ??.......(Long'ish)

I bought a 2000 A6 just before Christmas. Last week I took it for its longest journey since I bought it. (120 miles Head lights on & CD full volume) at the end of the journey I stopped to buy a newspaper. When I got back to the car, It wouldnt start. I let the car rest for a moment (Dont know why) & managed to get it started. The Time & trip had reset. The poblem carried on for a couple of days (only when I tried to restart shortly after switching the engine off.) I went to Audi & they said they would replace the battery under warranty. (Great!!) They collected the car, changed the battery, Re coded the keys & then phoned me to tell me that the battery wasnt covered under my extended warranty. They wanted £55 for the battery & £57 to fit it & code my keys. I refused to pay this & to cut a long story slightly shorter, I got the fitting & code for free. It seems that the previous owner had not had it serviced on time so my 3 year warranty was void. This is very annoying but it runs out next week anyway. My extended warranty doesnt cover batteries.

Does losing Battery power affect the chip & therefore the performance of the car?
The reason that I ask is because recently I havent been too impressed with the performance. I put it down to farmiliarity with the car. But since the barrery has been changed, it seems much more responsive.... As though they have reset some kind of internal setting that was lost.
Any Ideas / comments ?

Related point re: batteries
In the latest Roundel tech talk, they point out that even after the ignition is shut off, various systems in the car continue to "talk" to each other for several minutes; I guess just to get caught up on gossip, rag on your driving skills, make plans for tomorrow, etc.
So they say that if you're planning to disconnect the battery, wait about 15 or 20 minutes after shutting the car off just to be sure.

When the battery is disconnected/reconnected various computers are reset to default values...
When the car's battery has been disconnected for longer than about 30 seconds, several computers lose their dynamically RAM-stored values that are based on past driving experience. This includes the radio, climate control, ECM and TCM computers.
When the battery is reconnected, the RAM is initialized with the default ROM-stored values (some of these values may be "0" or NULL, such as radio station presets).
Thus, how your car performs may vary after you disconnect/reconnect the battery, such as transmission shifting and fuel delivery.
