Default 2006 A6 quattro 4.2 - Water in ECU plenum box

I found 2" of water in the plenum box that houses the ECU, air suspension relay/fuse and other (passenger side, engine bay, in front of windshield).

Needless to say: relays corroded and not working, even the big 40A wires from the fuses to the relays corroded and 'rusted off'.

How can I ensure (after fixing it all) that now water gets in again?

As an immediate fix, I drilled a hole into the box at the lowest point to drain any water out.
