P2004 and 00739 CEL after dealer service

P2004 and 00739 CEL after dealer service
Hi all,
Last week my car started overheating and threw a code P0480 - Coolant Fan Control Circuit - so the dealer replaced that controller and it seemed great.
I drove about 50 miles and my CEL came on - now its throwing these codes.
P2004 - Intake Manifold Runner Control Stuck Open Bank 1
P2004 - Intake Manifold Flap Stuck Open Bank 1
00739 - Coolant Pump (V50)
I assume they jostled something when they were in there but I wanted to get feedback in case its just a loose hose or something I may be able to fix.
