I popped out the pillar trim and will drive around without it to see if the noise is related to the trim itself or something else.

I also put some black felt at a few locations that I thought were the possible areas of friction.

UPDATE:

So after driving around I have noticed that the usual clicking is now gone, meaning the source is from the trim itself or the way the trim is attached to the B-pillar. However I have also noticed some faint fast rattling noise from the open area when the car hits a certain type of uneven road. Meaning, inside the B-pillar, something is not very tight. It could be the seat belt adjustment mechanism or something.....

Ok, it's not exactly where I here my rattling sound. Here's an image with a red marking showing where my noises are coming from. When I hold my hand over this area, where the materials meet, the sound fades away.

Unfortunately the dealer can't find a solution, it's built that way. And the most irritating part is that I had the exact same problem with my S5. So I can imagine there are many others equally irritated

Yeah, that's the door panel problem then. My door panels near the window make noises when I push.

Ok, so you know about it? Do you have it as well?

Sorry man, I don't know much about it.....Have you tried stuffing felt or paper between the trims to see if it will make the noises go away.

I have noticed Audi A7's interior trims are not well insulated by a heavy use of felt or grease to minimized friction noises.

Perhaps it's their first attempt for this kind of interior.
