What am I looking at?
What is the furthest down gear for? To the right and slightly higher than the alternator, the shaft that has no gear on it, to the left of the gear that has a big bolt sticking out.
I'm mainly wondering because I am not sure if this thing needs to be in time. Also, the only cams on this engine are the upper two big gears correct, the ones with the tannish aluminum covers around them on the far right and left upper corners of the front?

The gear in question is your oil pump drive, which does not have to be timed. ...only the 2 cam pulleys and the crank gear.
I hope you are not doing this job without a manual (terrible idea) or at least a comprehensive and correct tutorial.
PS: The diagram posted by Samilcar is of the later FL 40V engine...not your PFL 32V engine.
