They noted that the electrical connector for the bypass valve was not plugged in all the way. They plugged the connector in all the way, cleared the codes and drove it and it felt better. I did notice a difference when I was driving home initially but it quickly was limiting boost again =(.
The shops guess is the ecu can't communicate correctly with the bypass, either because it's broken or there's a connection issue, so the ecu is limiting boost just to be safe.

I tend not to agree with dismissing the various "other engine codes." It is reporting it is misfiring--it doesn't just make that up. You may not feel it, but it would cause ECU to retard timing and maybe pull back on boost and/or valve timing. Also, general lack of power may indicate fuel issue too. If motor doesn't see enough fuel, logically it isn't going to boost it more and throw mixture way off 14:1.
You might poke at the fuel pump control module codes. Search on it (codes) relevant to Audi, and hopefully specific to 4.0T but at least the ones with direct injection (FSI) and preferably boost. I think that may be referring to some specific electronic control device/box, though haven't run into it before personally. Also, note all the misfire codes are on one side--what will be called in Audi-ese Bank 2, or USA driver's side. In that vein run down the fuel pump code to see if it ties to the same side of motor. If so, also suspect that HPFP on the driver's side. But before cgoing there, make sure the fuel pump control module is in order/fixed and not generating codes again. Though I don't know the part, but it sounds from the scan description like it is probably in front of the HPFP's electronically.
Do you know history of car BTW? Did it have a clean CarFax? --assuming/if you bought used.
I would agree that all those codes are concerning, at least to me. When you see errors regarding fuel delivery and misfires, they should be regarded and solved. These should NOT exist and a mechanic that isn't concerned is probably someone you should stay away from.
Before you move on to other things, attack the obvious. The diverter valve error and the subsequent loose plug, that when plugged in resulted in better performance temporarily. It is possible that one of the pins has become dislodged in the plug and only made very temporary connection when plugged in. Need to have a very close look at the plug and insure the pins are in fact still inserted in the plug so they are making proper contact when plugged in.
Unplug it, pull any cover back and pull on each wire going into the plug while you observe the inside of the plug for movement etc.
Also, you seemed to indicate some amount of work was done that may coincide with the power reduction. You may also want to check air metering. These types of cars typically use a MAF to measure incoming air and a MAP to measure after turbos. If you accidentally tear wire or unplug a MAP the ECU will not throw a code but it will limit boost to about 5-8psi because it can't measure boost.
So it's been about a week since the shop scanned it, finally got my VCDS in. I've done numerous pulls, trying to make the car log any kind of error, over the last week. Below is the latest scan. I'm just perplexed by there not being any engine codes at all. It is very noticeably under-powered, which correlates with the lack of full boost pressure. You would think if the ECU is specifically pulling fuel/timing/boost it would be because of some fault. I think the next step would be to start logging using the VCDS, but not sure what I should be looking for. Any help is appreciated. Latest scan is below.

Scan is not reliable as it stands. As an aside, actually also a direct example for anyone considering buying a used Audi of what to watch for to realize codes have probably recently been cleared.
Look at the readiness codes in the ECU. They ain't ready! As in, shop probably cleared them and so you don't have good data yet, and possible codes or CEL to come.
Yours read: Readiness: 0010 1101
When the car is in good form, they should all be "0"s. In CA, your resultt is an automatic smog test fail for example, and tends to indicate when someone recently reset the check engine light.
Below is a table to give you a sense of where it hasn't yet completed enough self testing to decide if things are in order or not. The secondary air injection and EVAP can both take several cold hot cold cycles to reset to ready if all is in order. Often one of those is the last to reset to ready. The O2 not ready and the cat one would be the suspicious ones to me.
If they eventually all get to "ready" (all "0"'s) but no CEL or codes that will definitely be odd, but too early to judge so far.
I'll keep scanning it over the next few days to see what those bits get set to and post an update.

If if nothing else, I learned a lot about how variables correlate and change under different conditions (load, RPM and temperatures for instance).
There’s a lot out there as it relates to boosted Audi engines as individuals try to get the most out of their engines - even before companies like APR release a stage tune (e.g. the crank pulley for the V6 SC engine).

Good info. I'll setup a few different logging schemes and post the results. The re-scan from the shop a few weeks ago had no readiness faults, so I doubt there's any issue there.
Made some runs tonight and did some logging. (I went through and tried to clean up the file but then saved it in the wrong format and lost everything, rip)
I could only log 8 parameters at a time using the "Turbo" function in the VCDS, otherwise the poll frequency would be about a second...pretty useless. So, I had to make 4 separate runs with different parameters. I picked these kind of arbitrarily as I really didn't know what I was looking at.
Also, I did another auto-scan, came back with same results as last time with Readiness reading 0000 0000.
