I believe it is only 4.6 quarts with a new filter install, 5 quarts will ovefill the system. IIRC, originally the documentaion read 5 quarts but was changed to 4.6. I coul dbe wrong in regard to this, but I do know that 5 is too many.

I wonder if you have the correct dipstick?
I just changed the oil and filter last week on my 95.5 Avant and with 4.5 qts the dipstick reads right in the middle of the marks. My 93 S4 was the same way. I wonder if perhaps your dipstick was swapped for a different one (perhaps from a V6 car?) at some time at/by the dealer.
By "isn't anywhere near the full mark" do you mean it is in the crosshatched zone, but not at the full mark or not even on the dipstick? I also have to assume the dealer is using the normal-spec Audi filter.
One other possibility is that the dealer is CHARGING you for 5 quarts on the workorder but in reality only using the 4.6 needed. (I am under the impression you don't change your own oil, right?)
It is further possible that the dealer is changing the oil, putting enough in to show a full reading when the engine is off (say, about 4.2qts or so), charging you for 5qts, then you leave and when you check it at home, it is low because now the oil is also in the filter. So you add some and now have the impression that it takes over 5qts. Standard procedure would be to fill with engine off, then run engine, then check again and top off as needed.
I don't know, I am just speculating in regard to all of the above, but find it hard to believe that you have an otherwise normal S6 that takes over half a quart more oil than everyone elses out there.
