Default 2002 Audi A4 3.0 Quattro Running Rough

Hey guys, I’m trying to diagnose a problem with my Audi A4. Starting from the very beginning, I recently changed the spark plugs, and cleaned the coil packs due to oil being on them more than likely from a leaky valve cover. The car seemed to be running better than ever for a short ride, the ride I took was actually to autozone for a check engine light reading. The first reading I had was cylinder misfer on 3 cylinders & a catylic converter code. So after changing the spark plugs trying to solve the misfire I took it back for another reading and then I got a random misfire code. Now when I start it, it idles extremely rough. it idles higher than usual as if there is high pressure, but then it starts to die down like it wants to die completely. it didn’t start doing this until when I was driving it I mashed on the gas a little hard then the CEL started blinking and I took it back home. As for now I haven’t had another reading after the blinking light. I’ve even heard a slight clunking noise that doesn’t start until about 20 seconds after the car has been started. Any help would be greatly appreciated, just trying to diagnose and pinpoint my problem.
