Default Yes it Can.

The first problem you will have with drive shafts.
I have a S4 transmission in my A4.
To fit that in you need rear diff, Drive shaft, and some a4 diff flanges.
also only one mount needs to be custom made, which is straight forward.

Default Yes, but it's expensive.

I can get rebuilt 6 speeds (wide/hard first gear, 105H mainshaft, custom ratios, etc) for a decent price. E-mail me.

No i don't.

I initially emailed them some time ago about a 6 speed install.
They seemed negative in reply.
They said a lot of things need to be modified and very expensive, but never quoted a price.

Richard Sierra was i believe the first to install a s4 6 speed box, he was very helpfull in describing what had to be done and in the end was relatively straight forward.

Default Details on potential swap inside:

The A4 transmission is 1.5 inches shorter than an RS2 or any 01E 6 speed for that matter. The A4 final drive is 3.7:1 instead of 4.11:1. I do not know what is involved. Worst case, you will need to get a shift linkage, drive shaft, rear differential, change the drive flanges for the front half shafts, change the drive flanges for the rear differential...

Someone correct me if I'm totally way off base here, just going by what I was told.

It's not that expensive, I have done the s4 6 speed conversion. You are pretty close with your assumptions on the parts required.
