Chipped 2.7T ECU, swap across models?

Chipped 2.7T ECU, swap across models?
Hi all
I have the ECU from my old car which I'd like to swap into my new one.
Old: 2000 A6 2.7T sedan, manual
New: 2004 allroad 2.7T, automatic
Main questions I thought of were the age difference, and auto vs manual.
To the former, I had my mechanic put an 04 allroad engine in the A6 and it worked fine, but the emissions gear head to be hacked to match the car, not sure if any of it was visible to the ECU, mostly ports and pipes.
To the latter, I know newer VW ECUs have a software build which supports auto, manual and DCT all in one, and a hard wired pin tells the ECU the gearbox type. No idea for this ear though.
Any and all guidance would be appreciated.
