Hey there!
It will not legally void the warranty provided it is not part of a problem you are claiming warranty coverage. However, you may end up in legal proceedings (Florida anyone! ;-)) if your particular dealer wants to be difficult on a major repair.
Also, if a dealer sees a bigger intercooler, they will suspect other modifications (such as the ECU, even if you are swapping it out before dealer visits).
Audi dealers will still honor the 50,000 free maintenance on modified cars, but will not maintain after market parts (this from my Audi service manager).
It is probably an interesting subject when the upgraded parts are off other Audi products (KKKO4 turbo or the S4 wheel liner).
I currently have 38k on my 99 A4 and am only now starting mods as my warranty is coming to a close anyway. Just finishing grad school didn't leave much cash for upgrades and maintenance.
