What is the difference between the B5 S4 and B6 S4 brakes??

Nothing. They both look.......stock.
Actually, the B6 S4 rear brakes consisting of the C43 rear caliper, has rear discs at 300 X 22 MM. While the B5 S4 has (I think) 245 X 20 MM.
Whether or not the B6 setup will bolt up to the B5, I don't know. It'd be interesting to know, although benefit to cost would be minimal.
I just wish the S4 would come with something worth looking through the wheel. S4 brakes have always faded under heavy use, warped rotors, and look like......OEM parts!

Woah! Fronts ARE different. B5 has HP2 brake system.....
The B6 S4 fronts are called FNR-G60's, and the rotors are 323mm X 30mm. They are like standard calipers, two pads each wheel as compared to the 4 pads each wheel of the HP2 caliper setup. I don't know how many pistons are in the G60 calipers, it says the piston is 60mm in diameter, so it may be just one. The HP2 system pistons are 42.8mm in diameter each.

Looks as though the B6 A4 comes with two different front brake setups,
the FN3 (for the 3.0L?) and the C 54(for the 1.8T?).
FN3 system is 288X25mm rotors with single 57mm diameter piston.
C 54 system is a 280X22mm rotors with 54mm diameter piston.
B6 S4 is the FNR-G60 system, with 323X30mm rotors and a single 60mm diameter piston.
B5 S4 is the HP-2 system, with 321X30mm rotors and twin 42.8mm diameter pistons.
