I had almost the exact same problem, drove me nuts. It ended up being the "hatch auto close motor". It is mounted in the roof and came loose. I had to have a friend drive my Q7 while I rode around in the back listening... finally narrowed it down, fortunately it was covered under warranty.

Forgot I even had a rear sunroof screen, plus the screen on the tailgate. Dealer kept it for the weekend as their stumped too so let's see if they can figure it out If not, thanks for the tips

I found the pull out screen that covers the rear cargo would "thump" when going over bumps so I removed it. Not really an issue as the windows are tinted so it is difficult to see inside. Good luck with the dealer finding the rattles, keep us posted!
