wouldn't you at least want the ability to revert some parts back to stock for a sale. What if you decided you want a different exhaust but for whatever reason need to sell the current one first. IMO you can get a lot more money for selling aftermarket parts separately. Obviously there is a tradeoff with time/money to reinstall. Some parts may be worth tossing (old clutch, DVs, etc)....but an exhaust?
