Brakes/master cyl ? - "brake" light flashes and car makes 3 long beeps on startup. Brake pedal goes
all the way to the floor at stoplights. I assume my master cylinder is toast; but my main question is does this type of warning set a code and will it reset itself. The brakes appear to work OK while driving (for now), but I don't want to demand a tow to the dealer and then find out the system has reset itself and they cannot duplicate the problem.

Sorry, should have said that fluid is full. No leaks, or other problems detected from visual inspec
Fluid was the 1st thing I checked. My dealer is famous for "unable to duplicate concern" on any problem you have with the car; thus my concern that a code will be set and able to be found easily at the dealer. BTW, 100% stock and still under warranty.

If you're stock and still under warranty then I'd call roadside assistance and have the car.........
flatbedded into the to stealership.
If they cannot duplicate the problem, then ask nicely to speak with the service manager and explain that this has happened repeatedly when you drove the car.
I'd REFUSE to pick-up the car until they find something wrong with it - this is a safety issue!

That is what I will likely do - it's just me and the dealer are in this permanent pissing contest...
I've taken them to arbitration twice and won each time. They don't particularly like me, but roadside will not likely tow me 40 miles past my dealer just 'cause I don't like going there...

Yes, they will tow you.....I live in the northern burbs of Chicago and had some work done on my.....
car in Milwaukee. (Long story but I was living in IL and commuting to Milwaukee for some time - it was easy to use the Milwaukee dealer) -
anyway, when I had a problem, Audi wanted to tow me to one of the Chicagoland dealerships. I asked nicely to be towed to Milwaukee - they did.
Don't call ahead to the dealership to tell them you're having it towed in. Just call roadside and have it flatbedded - I'd leave a note on the seat asking them to call you when it arrives.
Again, it's a safety issue - I would refuse to drive a car that had braking issues.

System has been flushed 3 times in 31k miles; last time was 6 mos ago when my clutch master and
slave cylinders were replaced. Fluid looks absolutely new - slight yellow/gold color, but you can barely tell there is anything in the reservior because it is so translucent - but the master is full of fluid. I just have the worst luck with this car - just got the car back from service yesterday for some unrelated stuff; except I asked for the rear brakes to be replaced as I measured less than 2 mm between the backing plate and the rotor when parking brake is applied. Audi said they were not worn below min specs yet. I guess once the backing plate starts rubbing the ridge on the outside edge of the rotor they will replace the pads.

OR, you can remove them and use them as hockey pucks for a bit...that oughta do it. ;-)
Sorry to hear about the issue. I had the brake flashing at me during VIR, but all good now. Must had been the g forces because the fluid is completely full! Good luck!
