Shaking/loss of power during acceleration
Whenever I accelerate my 2000 S4 has a clicking noise, only when I'm pushing the gas. The other day it was doing the same thing, then after I was leaving class there was a sudden loss of power and the car has begun shaking whenever I'm pushing the gas and in motion. It occurs mostly when I'm in lower RPM's. Could it be the clutch? Or something in the drivetrain is loose? The shaking didn't start while driving but the very next time I drove and has not ceased at all. Any opinions would be super helpful! Thank you.

Is the check engine light flashing or on at all? It could be a number of things.

Possibly your ICM(s) (aka POS)
My 2000 S4 recently had similar issues - a sudden loss of power, accompanied by shaking. It turned out to be my ignition control module(s) (aka power output stage). Other symptoms included the check engine light turning on and VAG-COM showing cylinders misfiring. Look for these other symptoms too, as these modules are not cheap. You can also possibly swap your two ICMs and if the cylinder that's misfiring changes from 1/2/3 to 4/5/6, or vice versa, you'll know one of them is bad.
I followed PartyBoyRacing's tips to replace both modules and that fixed my problem:
