Did you make sure of the shaft alignment when you tightened down the screw that holds the linkage to the gear selector shaft? (I'm referring to the screw with the rectangular aluminum washer - the washer that was curved to fit the contours of the shaft.) See the picture for my reference. The arrow shows the mounting point - the washer and screw are not in the pic.
If that is not aligned properly to the OE position, then you can be off angle when shifting into gears.
If the angle is slight, then the shift will jam/grind when shifted hard because the gears are off by that small change in degrees. It won't be noticeable when shifting smoothly because the slight change in degrees is compensated as the teeth compromise and engage.
Hope this helps.

Open it all up?? Unscrew ****, pull up boot,, pull trim, and take a look! Takes 1 minute!
If you marked the shaft before you removed the stock, then it will be very easy to see if it is out of alignment. If not, then you've got a bigger job of dismantling it to look for the original wear marks of where the stock shaft was located; that may be a bit difficult.
If you don't know or can't tell, then you've got a bit of wiggle and trial and error to go through.

No, no... I was being serious. I wish there was some easy fix, but >>>
I really think, because you didn't mark the original spot, that you are now stuck with a little trial and error adjustments.
If you are near Philly, I'd be glad to help.
