What performance gains/reliability improvement is the APR ST3 kit going to add

over simple K04's with inlets?

Fueling and software! The power difference between 3- and full 3 is a lot.

390 hp as compared to 450 hp and a lot more torque. STFA for stage 3- or 3 minus.

My FATS went from 5sec to 3.8sec...that is a big difference :)

Because a full stage 3 car runs higher boost it "might" not be as reliable but as long as you keep it around 20psi the K04s will be fine. The benefit of going full stage 3 is you don't risk running lean up top like you do 3- (when properly tuned of course). There is a ton of info on Edy's site.
