In Europe, they have had ULSD longer than the US in Nov 2006. So the injection pump seals should already have its fair share of ULSD already.

Air in the fuel system from the injection pump afterwards, wouldn't necessarily cause a power loss, as it does bleed itself out eventually, until it's depressurized (ie off), to make the start difficult.

Perhaps the ICI you contact can provide the deficiency list. Here in Canada we have most of this on line- perhaps there is a similar service available to you in the USA.

Fuel Filter, and get some Bio-Kill stuff for your tank. THen redo the injectors.
