Grinding gears/my rear end

So, a few months back, at around 25k miles, my tranny decided to puree itself and the dealership replaced it for me. 10k miles later I am having such a hard time shifting into second gear without grinding, that I take it back to the dealer and tell them about it. They didnt seem too worried. It took me two more months to convince them to open it up and look at it, but they did, and they saw, and they fixed. New synchros for 2nd/3rd gear, along with new gears for 2nd. The dealer really took care of me. I saw the work order, it would have been $3k easy.
They did something with my exhaust though, thats why it is off-center in this pic, an easy fix, i'll just take it back to where i had it done.

Do they know? They recommended it.
I was already chipped when my tech, yeah, my tech, I get the same guy every time, asked me if I had considered it. Hoehn Audi in Carlsbad is a great dealership. My tech really liked the exhaust too, and gave me some critique on it to improve the tone, hence a second resonator. He is going to be doing all of my aftermarket installs that are too big of a job for me to handle.
