How do I know if my immobilizer is what's keeping my car from starting?

Basically, after being gone 3 weeks, I come home and want to recode my radio ECU, then drive it around. Once I recode it, the car freaks out (lights blink and I lose communication with the ECU). Now the stereo won't turn on, car won't start. Battery is at 11V or less, but tried jumping it with no success...it won't crank! What should I do? Any suggestions? I'm going into a little panic-mode because I don't know much about the immobilizer and I'm afraid its "active" right now. Crap!!
