Anyone have ideas as to what happened to my TTS....mis-fires?

Tough call. Myself and a few others had the wrong exhaust valve springs installed in our TTS from the factory. I didn't noticed the misfires until I had the car flashed by APR. The new software seemed to make the misfires more obvious, but wasn't directly contributing to the misfiring. There's a few threads around on the issue and at least 5 other owners that I know of.

Audi covered the repairs under warranty for all of us as far as I know. My dealer knew that my car had the APR software. They are good about not pointing the finger at the modification.
The link in my signature shows you the difference in the power rating. It's stage 2 (software and down pipe) and it's outstanding. Such a quick car now.
