Second, being a normally aspirated 2.8, few if any tuner programs exist. Who could have possibly changed the code, and for what reason? Certainly crashed valves and new top end wouldn't warrant it. And yes, I would surmise that the dealer could indeed reflash it unless it's physically damaged.
Again, possible, but so was the 2nd gunman on the grassy knoll.
But, let's chase this down. What is the ECU revision (letter code) in the car now? Compare that with other '98s to see if it's even correct. And assuming it's the correct version and you think it's physically bad, the good news is that it shouldn't be that hard to find a used one from national junk yards -- unlike some other C5 variants like 6-speed 2.7Ts.
Best of luck. I just think there's a simple explanation buried here, and the most likely is what you wrote below... the person who rebuilt the head just didn't put things together correctly.
