Depends on where you are going to and from.
Obviously the majors:
www.expedia.com
www.travelocity.com
If you are in CA and doing short hops, you can get deals directly from Southwest (southwest.com).
I hear that cheaptickets.com is good, but haven't used it yet.

I actually had really good luck with Yahoo's ticketing (more)
going from Chicago to Seattle a few months back. I think I got two round-trip tickets for around 180$ each. That was the cheapest I could find of all the sites by far.

Here's something not many people know about...
This web site has a very cool interface for picking flights. Just thought some people may be interested. I use it to find cheap flights as well.
I found a roundtrip flight from NC to Buffalo for my wife with less than 3 weeks until the travel date via this site, then went to USAir and purchased the ticket through them. $140...
They have a slick java interface that allows you to interact with a scheduling program.<ul><li><a href="http://www.itasoftware.com">http://www.itasoftware.com</a</li></ul>
