When you send a payment over the internet it is like you put your regular envelope inside a safe before sending it through the postoffice. As long as the site you are using uses SSL to protect the data being sent, you are much more likely to have something happen to your snail mail payment than any online payment.
When you give your credit card to a clerk in a store, there are multiple opportunities for them to charge the card incorrectly, or even copy it for their personal use. When you use your credit card for an online store, most of the time a human doesn't even see the numbers that you entered.
Obviously when you shop online you have to be as picky as if you were shopping IRL (in real life). If you walked into a store that was grungy looking and missing products with only one clerk there to help you then you would probably be suspicious. If you go to a web site that looks like a virutal reproduction of that kind of store (missing images, problems with web site functionality, NO SSL) then be just as suspicious.
