I just put Rockford Fosgate5 1/4 in the rear.Connected to stock wiring.
Assumed green wire=+,brown=-.When I turn volume halfway they start cracking terribly.Should i run wires all the way from HU?

The stock wires are skinny line level grade, run some decent wires from your deck/amp to them.
This is assuming you're using an aftermarket deck. The stock deck/wiring uses a "common ground", only the O.E. decks like this. Aftermarket decks will sound like crap, or won't work at all unless you seperate the ground wires.
If you're using the stock deck, the speakers need to be amplified some how, the output on the deck is line-level (a signal meant to be amplified). If you're using an aftermarket deck, just use some decent wire and connect it to the speaker-level output on your deck.

Is this for your B3 or B4?
If B3, wiring to the back is really easy. I'm using the stock front wires and I ran new speaker wire along the driver's side under the carpet and through an opening behind the back seat into the trunk. Took about a half hour. Just have to loosen a few trim pieces on the B-pillar to get the wire under & remove the side-sills IIRC.
