Does the dealer perform a wheel aligmnet under the warranty if you put custom suspension and wheels?

Technically...no. However, if the dealership is nice...
...they MIGHT do it for you.
My dealership was kind enough to straighten out my alignment during my last scheduled service maintainence. Keep in mind that I DID NOT ask them to do it seeing that it was because of my aftermarket suspension.

If you have bad ball joints on your tie rod ends, yes. More....
Reason being, Audi has had several problems with them, and it's likely that they would be bad regardless of your suspension & wheels. You should be able to get new tie rod ends and a 4 wheel alignment under warranty in this situation, but the dealer can also require that you put on stock wheels for the alignment. This is primarily due to the CYA factor, dealer doesn't want to be responsible for scratching your wheels, and may not have the equipment to do anything larger that 17" wheels.

Shouldn't cost more than ~100 TOPS as it's a dealer.
I bought a lifetime alignment from a local shop for as long as I own the car ~150. They normally charged ~60 per alignment. Paid for itself after the third time. They did a good job even w/ the CCP upper control arm links I installed.
With that in mind, I get an alignment every couple of months. No sense in wearing out my S03's.
