if anything, upgrade the intercoolers - though that is VERY expensive. I haven't even researched that yet!
The IC setup on the 2.0T could use some improvement. Most of the chip tuners are finding that the transverse engines in the GTIs/Jettas and A3 are making more power since they are able to run more timing then the longitudinal engines in the A4 becuase of the smaller sidemounts vs the larger front mount.
ITs all part of the big equation though. If you can lower the temps going in even if you have a larger Ic you will only make its job easier so you will get more out of your money overall.

A little experiment on my A3 vs another one (I know not exact science but will go back now and use one car for test) showed that more timing was being pulled on my car with a cone filter in the engine bay then the stock airbox and stock filter. One could argue I was getting more air and therefore the temps were hotter causing the timing going down.. But the temp location of my filter was right over a hot radiator hose. The stock inlet on the A3 connects direct to the front of the car so cool fresh air is always being forced in.
On previous A4s all the intakes sat in the stock location but were now open to the exhaust manifold heat instead of being sealed off and fed fresh air. Done right you should be able to actually see some gains.
