Looking for legitimate suggestions....

I've started to modify my 02 S6. I have coilovers and brakes installed which are both fantastic but now I'm turning toward the engine and wondering what can be done. Any experience/suggestions? Thanks!

Not a whole lot. You could replace the engine with an RS5 or R8 engine and control system and work out the TCM problems (or jack in a six-speed manual from a 2.7T manual donor car).
Engine chip adds maybe 12hp...not really worth it IMHO.

I read about a supercharger for the 4.2 engine....motodyne, apr, per.

google audi 4.2 supercharger and let us know how the change works out for you....

$40K for 650hp supercharger/engine rebuild, ss headers, etc.
$13K for six speed conversion

sell car, or learn how to build a custom system. no real bolt on option availible

It is very costly, and not particularly productive, to tune and already tuned normally aspirated motor. There is a supercharger kit for 4.2s. I cant claim to know much bout its reliability/etc.

Frankly, i don't find i need any more power.

The shop I use said they've done a few 6 speed conversions and people love them. I've been toying with the idea for a while. I think I was quoted $10k to have it done.

This shop in Tucson sells the parts for the conversion for $2300. If you're handy and have a good space to work, this could be a good option.
