Roof rack
Side note, it's been awhile since I have been on.. WHERE IS EVERYONE?
Mainly, this gives a lower height clearance and allows you to park in the SUV area of most parking decks. I think mine has a total height to the top of the bike seat of 7-feet from the ground. It's also more aerodynamic than on the roof.
I have had this set-up for about 5 years now, and no problems except that the weight of it can't be supported by the hatch shocks.
The problem with going on the roof is that the roof is so short, that window in the hatchback will hit the back end of the bike rail when you lift the hatch. That's why Audi discontinued the factory roof rack. You can overcome this by mounting the bike rail on the roof with the bike facing backwards, but that will look so stupid that it would be impossible to live with.

Just make sure that you don't tell the store what you are are doing because they get all freaked out. They will tell you that they can't warranty it if it's a non-standard application, but that's not a problem. There's nothing that can break on the rack.
