Not sure if ODBII can monitor what is going on, but with VCDS, you can watch several parameters in real time air flow, miss fires, fuel pressure...
I would start with the easy stuff, air filters, MAF sensors.
I had a similar problem with my 07 4.2l, the problem was the drivers side HPFP, the coil went open.
You can check by removing the connector and measure ohms across the the coil on the HPFP(s).
If it shows an open circuit then the it's bad. You can also check if you are getting voltage by measuring the voltage on the connector itself.
