Dreaded Window and Sunroof Control Issues - can some help diagnose?

I have the same symtoms. Interior lights and radio do not turn off with car. I can manually close the windows (not the sunroof) with the key in the door method. Illumination on the window switches is out. However, my power locks and remote locking still works.
My question, It looks as if the central pump is still functioning, but if the module is broken does that involve replacing the pump as well? Is the 35 module the pump too? Thoughts, suggestions?

Do you think yours got wet? Since the battery was disconnected, maybe things just went screwy with the coding.
Try: (just a guess) disconnect the battery again for a bit, leave a door open and the keys in the ignition (so you don't lock yourself out), reconnect the battery again and VAG it immediately... check to make sure that the coding is correct / re-code if necessary.
The electronics are part of the CLP (at least on 98-01's, not sure about 97's) It has control over your security system , windows, sun roof, ignition, interior lights and locks. If it goes bad or is disconnected, all of those things will either not work or act very weird.
CLPs are expensive ($500 range) most of the pumps shatter and electronics are fine on bad ones. Maybe someone here has one with the bad pump part and good electronic part that they would be willing to give you. A bit of soldering and swapping the electronics board and you'll be on your way (if your pump is in fact bad)
